The 29 bp indel of sheep LHX3 gene was firstly verified in four Chinese indigenous sheep breeds of various fecundity. Genotypic frequency and allelic frequency distributions were significantly different between the high-fecundity breeds (Hu sheep, HS; small-tail Han sheep, STHS; and Lanzhou fat-tail sheep, LFTS) and the low-fecundity breed (Tong sheep (TS)) based on an χ2 test (P < 0.05). Moreover, four significant differences were found in body length and chest width in TS and STHS (P < 0.05).

To speed up the progress of marker-assisted selection (MAS) in cattle breeding, kinesin family member 1A (KIF1A) genes were chosen based on our previous genome-wide association study (GWAS) analysis results. We detected insertion/deletion (InDel) variation in these three candidate genes in 438 individual cattle (Xinjiang Brown cattle and Wagyu × Luxi crossbreed cattle). These findings may aid future analyses of InDel genotypes in cattle breeds and speed up the progress of MAS in cattle breeding.

This study analyzed the DNA methylation profile of the PITX1 gene and its relevance to lactation performance in goats. The methylation rates of the overall CpG island and the 3rd and 12th CpG-dinucleotide loci in blood were significantly associated with average milk yield. The overall methylation rates of the CpG island in mammary gland tissue from dry and lactation periods showed a significant difference. These results could be used as potential epigenetic markers for lactation performance.

An effective DNA marker-assisted selection would speed up the development and improvement of goat products. The objective of this work was to explore novel indel (insertion/deletion) variations and their associations with growth traits in three native Chinese goat breeds. Results showed that the goat ATBF1 gene had marked effects on growth traits and the growth-trait-related loci, which would contribute to improving the growth-related traits of local breeds in the goat industry.

This work identified SNPs in the growth- and development-related ATBF1 gene in cattle. Five novel SNPs were found in 644 cattle. The results found that SNP1, SNP2, and SNP3 and the combined genotypes SNP1–SNP3, SNP1–SNP4 and SNP2–SNP5 were significantly associated with growth traits in Qinchuan and Jinnan cattle. These findings indicate that the bovine ATBF1 gene has marked effects on growth traits, and the growth-trait-related loci can be used as DNA markers for MAS breeding programs in cattle.

Paired box 7 (Pax7) gene, a member of the paired box gene family, plays a critical role in animal growth and muscle development, especially in cell proliferation and self-renewal. In our study, the 10 bp duplication indel was detected in the promoter region within bovine Pax7 gene as well as its association with growth traits. This indel was significantly associated with the body weight in Xianan cattle, the body height in Jinjiang cattle, and the hip width in Pi'nan cattle.

Estimates were calculated from single-trait analysis by AI-REML method, by fitting six different univariate animal models. Model 3 for BW and Model 2 for WW were the best models by LogL; Models 2–4 for BW and Models 2–6 for WW were significant by the LRT ratio test.

Associations of different regions of BMPR1B, BMP15, and GDF9 genes with litter size were analyzed in Ramlıç and Dağlıç sheep. A total of 51 SNPs in Ramlıç and 54 in Dağlıç sheep were detected. The slopes of significant regression coefficients in four SNPs for Ramlıç and two for Dağlıç in the BMPR1B gene as well as one deletion mutation in the BMP15 gene of Ramlıç were in the direction of the rare allele. Candidate QTNs determined in this study could be used to produce more prolific sheep.

Methane (CH4) emissions represent an energy loss. Our study analyzes phenotypic and genetic relationships between ewe CH4 records (using a laser technique), energy efficiency traits and body weight development from their lambs (intergenerational perspective). Large levels of ewe CH4 emissions were genetically unfavorably correlated with lamb weight and ewe body condition traits, indicating improvements in lamb weaning performance and ewe energy efficiency when breeding in reduced CH4 emissions.

Analysis of the genomic variation within a breed is an essential requirement for keeping the breed’s integrity and for defining proper breeding objectives. This research aimed to analyze the genomic structure of Iranian Zandi sheep and showed that a more dense marker is required to achieve genetic gain in Zandi sheep using genomic selection. Attention should be given to adopting an optimal mating system in order to avoid the further loss of genetic diversity in this breed.

Blood samples of 126 animals from three Egyptian sheep breeds were collected. DNA was extracted and subjected to PCR-restriction fragment length polymorphism analysis using the RsaI and SmaI enzymes. Two alleles (C and T) and three genotypes (CC, CT and TT) for MTNR1A and for AA-NAT (A and G; GG, GA and AA) were detected.

Sexual dimorphism for growth-related traits in Afshari lambs was studied. Greater estimates of residual and maternal variances in male lambs together with interactions between sex of lamb with effects of birth year and birth type suggested greater environmental sensitivity of male lambs compared to female lambs. However, cross-sex genetic correlations were positively high, suggesting no need or opportunity for sex-specific selection to create or modify sexual-size dimorphism in sheep.

Short summary
In this study, two novel indels within the sheep SIRT7 gene, 5′ promoter region-insertion-7 bp and 3′ UTR-insertion-17 bp, were identified in 709 individuals from five different Chinese and Mongolian sheep breeds. Genetic diversity within the SIRT7 gene and its effect on body size traits were explored. The findings from this research will potentially provide useful DNA markers for the improvement of economic traits in sheep genetic breeding.
